I have been doing some of the link building stuff for my site and the problem is that some of my backlinks have http://comparelinux.com to their link and some of them have got http://www.comparelinux.com.....that is with a www.

So, i wanted to know weather google takes these two and two different websites or the same one.....??

Google does treats both the sites as different ones.

You can define which site to choose from your google webmaster's account.

Plus I will update that .htaccess thread which will allow to redirect one of those www. version of your site to the non www. version of your site.

yea both will be consider differently,
have u submitted google sitemap? if yes than go to google webmaster account and check there is one option which u want to check or unchecked according to your requirement.
i have used .htaccess code to redirect .domainname to www.domainname and it is working really good.

I also read that google does chooses one of the version of the site itself if not specified. Just focus on making links for only one version of the site. I think you already have got really good tips from above posts so this would not be a problem for you anymore.
