PHP is cost effective to create dynamic website compare to Java. PHP is an open source language. Java has many more features compared to PHP like Java provides the effective security model compare to PHP.
Java is strongly-typed. PHP isn't;
PHP does a lot of implicit type conversion, which can actually be problematic and is why PHP5 has operators like === and !==. Java's implicit type conversion is primarily limited to auto-boxing of primitive types (PHP has no primitive types).
In Java you can code any architecture for any Problem. Some will need more development time and more hardware, others less. In PHP you still have a lot of ways to solve a problem but not as many as in other languages because of the limits to object lifetime.
I can't say for certain, but I think most server side scripting is done using PHP because of the widespread availability of AMP (Apache, MySQL, PHP) bundles. Most small companies and individual users don't have their own web server, so they have their websites hosted by a company that offer these AMP bundles.
Again, I don't know for certain, but I think Java is mostly used on servers owned by bigger companies.
